Help! Both Key Fob's stopped working after dead battery

Both of my Key Fob's which were working perfectly before have stopped working now.

This started after I had a dead battery (car was sitting for 3 weeks) and had to do a jump start. Battery is charged and working great now....but, both my keys will not lock/unlock the door anymore?

Any Idea on what happened or what I need to do?

The starting the engine is not a simple programming procedure. It has nothing to do with key sync procedure which is only for the remote keyless entry system.
If the key that does not start the engine is one of the car's original keys and the EWS module and DME modules were not replaced then it is likely that the key is bad or it was disabled in the EWS module. If it is a bad key then it is usually repairable.

Could I have cleared its memory some how?
No. That would not happen if you only did the key sync procedure because it has nothing to do with the starting of the engine (EWS--immobilizer system).
