When replacing an engine, we are confident that we only replace the engine and torque converter. What additional parts do I need to replace and which do I recommend?

It's unclear if you want to swap engine from E39 to E39 or from E46 to E39 or E39 to E46...
And if donor or target or both is auto transmission...

Regarding swapping M54 engines between E39 and E46:
Oil pan is a little bit different but it cross fits in the car, so no need to swap it.
Harness is of different length because E39 has ECU box on the right side while E46 has it on the left side. So you need to keep your old harness. Oil sensor connector is different so you have to reuse the one from your current car. Also head/coolant temperature sensor may differ in connector so you may need to swap it.

Regarding transmission:
If you want to use auto transmission, there are more differences. Not just torque converter, clutch packs differ by friction plate count across B22, B25, B30.
ZF 1060 000 008 that came with B22 won't work with B30, you need 1060 000 010 that came with B30.
If you want manual transmission, GM 250 that came with B22 may work with B30 if you don't do burnouts or drive violently. ZF 250G that came with E39 Touring (wagon/estate/combi) will work. ZF 320Z that came with B30 will take any abuse.
