I have a 01 330i with intake, headers, full exhaust, 3.38 diff, and a tune.

I'm getting a weird hesitation between 5,500 rpm to 6,500, sometimes it will happen just between 6,000- 6,500rpm. It feels like it loses power then after 6,500rpm till 7,000rpm it picks up power again. Really getting bothered by it... Anyone have any idea what might be going on?

No idea, but I would start with the fuel filter and pump if they haven't been replaced.
